After various attempts to re-create the application services (PerformancePoint Service, Secure Store Service) to multiple set of users, this solution has helped:
Central Administration -> Manage service applications -> Secure Store service -> click the application and "Edit" from the Ribbon. -> On the third page is a text area with the term "Members". There should be user / group to be created.
